Indeed...seems they boosted the Fox tag audio though for the adding of the animation. You can see the audience reaction to it and it`s pleasing to see.

IS the Itchy and Scratchy short before the film part of the film, or is it a separate cartoon (like pixar shorts for pixar films)?

I wouldn't even call it a short-it's part of the movie. It is after the Fox logo and before the Simpsons Movie title card, but it all is integrated together.
